The film starts out where The Bourne Identity left off. Bourne (Damon) and his lover, Marie (Potente) are living the simple life in the Indian city of Goa, when a hired Russian assassin murders two government agents and steals important documents. He has planted evidence that will make the CIA agent in supervision of the two killed agents (Allen) believe Bourne was the one involved. He then takes a flight to Goa to take out Bourne, but instead he kills Marie.
Bourne thinks it is 'Treadstone' trying to kill him again, and seeks his revenge. He travels to Germany to find the government agents to take the fight to them. Not only does he have to find out who was trying to frame and kill him without getting killed, he has to find out why Allen is also trying to find and kill him. This is an emotional and physical rollercoaster for him, and several memories from the past that he had forgotten due to his amnesia are triggered back into memory.

An amnesiac CIA assassin has gone into hiding. He is found, however, and framed for the murder of two agents. As the CIA begins to track him, he tries to prove his innocence and find the guy who framed him. He does all this by staying one step ahead of the CIA and by trying to get his memory back.
